Most of the extra unlocks focus around upgrading the Grand Whales facilities which is entirely an optional thing to do, though you'd be silly not to given the benefits! The most major benefit being how prices will decrease for each facilitys items! The various Dress Up pages and fskits one are also part of the optional extra things ya can do! Oh and Link Play mode as well!
Gallery
This facility houses the unlockable wallpaper and music player! Unlike other .hack games, wallpaper isn't used on an in-game desktop. No! Instead, you can save these images to your PSPs memory and from there set 'em as the systems background! There are a whopping 96 of these to collect by obtaining and upgrading party members, progressing through certain chapters, or them simply showing up for sale! The music player has 72 songs to listen to (more than the official OST has!) which are generally unlocked and made available for sale via progression through the story.
EX Shop
This onboard item shops selection is super small at the very beginning. Upgrading it adds many more items to it, and increases the sell price while decreasing the buy price!
Serpent of Lore
This works pretty much the same as the EX Shop! Small list of items at the start which increases as you go. A big difference though is that instead of GP, the currency it takes is Virus Cores, making it much like Wise Grunty's shop from .hack//G.U. Vol.3. Early on in the game when you're low on money but overflowing with cores, you can shore up some funds by trading for items and reselling them in the EX Shop. The Rank Up part is where you increase Tokio and the others job levels, which is where their stat increases and abilities predominantly come from as opposed to simply leveling up! So upgrading this place and decreasing the core costs is ultra handy!
Link Card
Now this is one thing not reliant on upgrading the Grand Whales stuff! If you've ever played PSO/U this is basically your Hunter's/Guardians Card! Something you personalize and exchange with others in multi-player. "nicknames" are words/phrases you can put on your Link Card to express yourself, and "mounts" are background images for the card. The nicknames are also where the Codes come into play. For the most part you get all of these by playing through the story and Link Play mode. Though a chunk of them also come from exchanging Link Cards with other plays so I guess unless you edit your save file somehow these'll always be locked.
Optional Chapters
A good many of the sidestories both during the main and post-game are optional. Of course to unlock the "epilogue" chapter you'll need to have done every single one of them! Certain main story chapters need to be unlocked with Chrono Chips, items you get for clearing a side-story chapter, so you will have to do a fair few of them to keep the main progress flowing. But as said doing the rest is up to you!
Story Review
While you can't replay chapters, you can rewatch many of their "cutscenes" by hopping into the Akashic Monument and selecting them!
